I just found this PDF document that mentions priming the system and that the clear prefilter will be partly filled with fuel. Looks like I'm good to go.

After fiddling with the filter for a couple hours I decided to throw caution to the wind and started the engine. It ran just fine.

My system is a Racor 90S1230C, and I just installed the RK12963 upgrade filter kit and changed the secondary filter at the same time.. There isn't a priming pump on the secondary filter housing, just an electric priming pump on the primary housing. I pre filled the secondary filter before installing...
