Joe,
On my 98, the negative wires had white insulation and from the pictures it looks like the positive were either red or black. Check under the flex tubing for the color. There would never be a fuse in a ground wire either.
I don't know if the wires were marked but mine had the service stenciled on the wiring every 12" inches.
I'm betting that at least 2 of the positives you have should be ground.
Tell me how many pins are in the ECU connectors and I'll tell you which pins should be the ground for a continuity test.

Last year a Doug had a similar problem,
and his problem ended up being a broken wire on the back
side of the service bay, where you can start the engine
remotely. So I would suggest checking there too. I know this
may seem repetitive, but considering what Jim E. mentioned
yesterday, I would suggest to triple check that a 12 gauge
ground wire did not slip away some where and is hiding on
you, as by your description, it sounds like you are short of
a small gauge ground wire..
