This may be air in the input fuel feed line from the tank. I had this and just changed out the lines. My 3126B would not run above 1,000 rpm I traced it to a breakdown in the fuel line. The line is under a vacuum. To see if this a problem insert a clear poly diesel line before the first filter. You need a 1/2" hose mender barb. Here are my pictures. You won't have the extra filter but you should not see a partially filled hose. If you see excess bubbles the you have an air leak, there should be none. The air collects at the top of the filter and can starve the engine. Here are my pictures, you can see how to connect this although slightly different from yours.

This is before the line change out. The line is half full with a foam.

If a PacBrake, when was it last lubed? Have you verified that when this loss of power occurs that the piston that closes the exhaust brake flap is in its fully retracted position so the flap is in the full open position.
